git submodule update gives’refusing to merge unrelated histories’

I am using git-submodules to move a folder from git repository A to B.
I used git submodule update as mentioned here. It gets stuck with

refusing to merge unrelated histories

at the end. When I try the following, it gives the same error.
git diff –local
git diff –no-color –submodule –recursive —

I get the same error when I use git show, too.

I was able to successfully make a submodule update from an old version to a new version using the following process:
# Identify all the commits that occurred on the new repo
git log –pretty=format:”%h” master…new_repo_branch

# Commit these commits to the new repo
# Note that the new repo is a shallow clone of the old repo, so just using git push isn’t the correct way to do this.
git push master new_repo_branch:master
git push new_repo_branch master
git push origin master

# Update the submodule ref to the new repo
git submodule update –init –recursive

# Repeat this for each submodule
